You'll have to do this every time before playing. Once the new window opens up, uncheck CPU 1 (leaving only CPU 0). In the TM, under Processes, locate shock2.exe and right click it, and select Set Affinity. Another solution, is that when you load up the game, Alt + Tab out of it and open the Task Manager. You can simply enable it again when you want. This won't screw anything up, and you probably won't notice the difference. One easy fix is to simply disable HT in your BIOS. You may have some compatibility problems with System Shock 2. If your last save in the game was a quick-save, and you got killed, quick-load immediately before your death animation finishes, otherwise you'll be taken to the main menu, which means your last quick-save is erased, and you lose all the progress you made after your last manual save. Another thing.if you die, you'll be taken to the main menu, and your quick-save will be lost. Because of this, always make sure to manually save every now and then, and especially before exiting the game. So, if you exit the game, and load it up again, you will not load to the last place you quick-saved, instead to the last place you saved manually (by going into the menu).
